docs: remove duplicate security architecture documentation

• docs-site/src/content/docs/security.md (1164 lines) — duplicate
• docs-site/src/content/docs/reference/security-architecture.md (694 lines) — canonical security doc

Changes

• Removed security.md — the duplicate document
• Updated links in index.md and cli-reference.md to point to canonical /reference/security-architecture

Fixed in d0b4512. Removed security.md and kept reference/security-architecture.md, updating all links accordingly.
